I just did this last night for my BRAK cards this month... you have to run it through twice. The folder will fit the long way through. I used a pencil to draw a line where the paper will sit each time ( mine was equal on top and bottom).
Now... I have also seen people cut their folder in half to emboss the middle of a card.
The first one I ran top half through Swiss Dots then moved the folder to the bottom half and did Swiss Dots again. Then did lines with ScorPal.
The other one is a small embossing folder in the corner. Then I added some lines with my handy dandy ScorPal. Then I put it in the Spots and Dots folder.
The embossing folders are inexpensive enough that I've thought of cutting some of the ones that I don't use very often into strips. But, I haven't had the nerve!

I knwo thats what I mean...the nerve to cut it. *shudders* even if they are inexpensive. LOL
On that link above I read the message board where they have threads on this and one woman typed a link for tutorials on how to do it without cutting them:
There are some great tutorials at Jay's blog, Indigo Inklings. She doesn't use a cuttlebug much - but gives clear enough descriptions that you should be able to follow along. http://indigoinklings.blogspot.com/
Look for the Partial Cuttling entry.

I can't remember where, but I saw a tutorial that showed using a chipboard template under the embossing folder to emboss only parts of the cardstock. She did panels like in the example and shapes too. I'll spend a little time looking for the link and if I find it, I'll post it.
